The "blinking lights" are actually physical manifestations of the idling subspace drive. See, the drive has to idle while the craft is inside the atmosphere. Since subspace is "below" regular space, the mass of the atmosphere would cause an active subspace drive to detonate with a force of approximately 50 megatons of TNT. I am sure back in their world there are millions of other crafts so it prevents them crashing into each other. Sort of if I drove my truck to their world I am sure they would wonder why I have tail lights and stuff like that!!!
